The 2001 F250 comes with 2 different engines. A 2 valve 5.4L V8 and a 2 valve 6.8L V10. Phantom misfires are when your F250 misfires without any check engine light coming up. Most backyard mechanics use a basic OBDII scanner to pull up the codes from the service engine light. The way to find these without taking your F250 to a shop is by using a scanner with Mode 6. The PCM in the 2001 F250 still records misfires, even if it doesn't turn the check engine light on. Reset the PCM, and drive your F250 until the check engine light comes back on. If the misfire code follows the ignition coil, then you know for sure that you have a bad ignition coil. If the misfire does not move, then it could be a bad fuel injector, wiring issue or another problem.
